He entered the jail in handcuffs, posted bond and was released less than an hour later.
As he exited, Jackson, 45, flashed a peace sign, blew a kiss and gave a thumbs-up.
"He was very cooperative throughout this process," said Chris Pappas, a spokesman for the Santa Barbara County Sheriff's Department. Jackson's mug shot, along with the fact that he's 5-foot 11" and 120 pounds, was posted on the department's Web site soon after the star left.
Pappas said Jackson's arraignment is set for Jan. 9 in Santa Barbara Superior Court.
As Jackson was being booked, his lawyer, Mark Geragos, spoke to the press outside the building. He said that the star, who has long had controversial relationships with children, considers the charges "to be a big lie" and said they are "categorically untrue."
The singer, who had been in Las Vegas shooting a music video, arrived on a private plane at Santa Barbara airport around noon PT Thursday. He returned to Las Vegas after the booking. His three children, Prince Michael, 6; Paris, 5; and baby Prince Michael II, were not seen with him.
Helicopters hovered to get footage of Jackson at the airport and jail, where the entrances were swarming with camera crews. Inside, Jackson gave up his passport. Bail was set at $3 million.
Authorities have said the arrest warrant accuses Jackson of multiple counts of molestation. No specific details have been released, but it has been widely reported that the allegations stem from a 12-year-old boy who spent time in recent months at Jackson's circus-like Neverland Ranch.
Santa Barbara District Attorney Tom Sneddon said an affidavit outlining the details of the case will be sealed for 45 days, and that the county has up to 45 days to file charges. They will be brought under a section of the California penal code outlawing lewd acts with a child under age 14, and are punishable by three to eight years in prison on each count.
As the world watched for Jackson's next step, family and fans rallied to his defense.
An irate Jermaine Jackson, Michael's brother, told CNN via phone from Las Vegas that "The whole family supports Michael 100%, 1,000%. Michael is innocent. Michael is in very strong spirits because he's innocent."
He vowed that the Jacksons would "fight" on behalf of Michael.
At the jail, a handful of fans gathered. Said Meg Foster, 20, a college student and fan: "It's sad. If it's true, he's obviously really disturbed. But I still like him as an artist."
